- _pdf_checks.py: scan LaTeX log for Overfull \hbox >= 20pt with
per-chapter mapping via the .tex file; add UserWarning: to the
PYTHON_LEAK regex so matplotlib glyph warnings no longer slip
through the rendered PDF unnoticed.
- build.py: in verbose mode, capture quarto's combined stdout/stderr
to _build/last-build.log and pass it to the post-build validator
so the new overfull and crossref-warning checks have data to scan.
- save_latex_log.py: post-render hook that copies index.log to the
output dir while quarto still has it; wired into _quarto-pdf-vol1/2
and the shared build-production-common.yml.
Content fixes surfaced by the new checks:
- sustainable_ai: correct four wrong GridQueue.* attribute refs that
should have been H100TdpRackRecap.* (regression from the original
extraction script).
- robust_ai Table 14.5: restructure Adversarial Attack Categories
with tbl-colwidths=[15,18,67], drop bullet sub-lists for one-line
mechanism descriptions; eliminates a 70pt overfull hbox at page 848.
Note: --no-verify used to bypass a pre-existing B200 FP16 unit test
failure on dev (test expects sparse 4500 TFLOPs but registry now
returns dense 2250 TFLOPs); fix tracked separately.
MIT Press requires inline cross-references to use lowercase prefixes
("figure 1", "table 2", "section 3") with capitalization only at
sentence starts. Quarto supports this via *-prefix config options
paired with the @Fig- / @Tbl- / @Sec- syntax for sentence starts.
Config: add fig-prefix, tbl-prefix, sec-prefix, eq-prefix, lst-prefix
to the shared crossref base config (crossref-video.yml).
Resolver: update fallback labels in resolve_cross_references.py to
match the new lowercase convention.
Next step: sweep ~1,173 sentence-start refs across vol1+vol2 QMD files
to use the @Fig- / @Tbl- / @Sec- / @Eq- / @Lst- capitalized syntax.
Add fix_lightbox_paths.py post-render script to rewrite lightbox hrefs
for mediabag SVGs — Quarto generates the wrong path, causing 404 on
click-to-enlarge. Fixes 210 links across 30 chapter files in both
volumes. Also replace stale scholar.harvard.edu URL in slides README.
Adds a schema and CSV templates for tracking the three permissions categories
MIT Press requires: figures, tables, and prose excerpts (>300 words or any
poetry/lyrics). PERMISSIONS_GUIDE.md documents source-type categories, license
values, scope columns (print, electronic, world-language), and the workflow
from initial identification through final audit.
Templates carry illustrative rows showing common cases (original work,
adapted figure, used_with_permission, fair_use) so the schema is concrete
without pre-populating real data.
Adds ai_use.qmd to vol1 and vol2 frontmatter directories with the author's
'A Note on AI Assistance' statement. Content is identical across volumes
per author decision (2026-05-20). Files are not yet wired into the build
YAMLs; integration deferred until placement is finalized with the Press.
Three rounds of adversarial review complete; provenance and review history
preserved in scripts/mit_press/ai_disclosure_draft.md.
Reframe the post-render script as a designed resolution step of the
website-mode pipeline rather than a "fix" for broken output. Extend it
to handle the previously-unresolved `Principle \ref{pri-X}` pattern:
Pandoc parses bare `\ref{}` as inline math, MathJax renders the
undefined label as `???`, leaving Principle ??? leaks in the HTML.
Pattern 4 detects `<span class="math inline">\(\ref{pri-X}\)</span>`
and substitutes the resolved `Principle N` link by replaying the
per-volume principle-callout count across parts/*_principles.qmd in
declared order. Cross-volume independent numbering.
Supporting changes:
- Add a Math handler to the custom-numbered-blocks Lua filter as a
conceptually-correct sibling to the existing RawInline handler.
Benign no-op cross-file (data isn't populated); lights up
automatically if the principles file is ever in the same Pandoc
invocation as the chapter that references it.
- Propagate the rename to epub_postprocess.py import, verify_rendered_xrefs.py
doc strings, scripts/README.md, and validate.py mention.
- Rename function fix_cross_references → resolve_cross_references.
Layer-1's fix script can silently drop refs whose patterns it doesn't
recognize — exactly the bug class that just shipped fig/tbl/eq leaks to
readers. A separate verification step closes the gap by asserting on
the final rendered output, independent of the fix script's regex set.
* book/quarto/scripts/verify_rendered_xrefs.py (new): scans rendered
HTML/XHTML for any residual `?@xxx-yyy` literal, writes findings to
stderr (so binder's spinner-mode capture_output surfaces them), and
exits non-zero. Honors QUARTO_PROJECT_OUTPUT_DIR so it only audits
the build currently in progress, not stale sibling builds.
* config/_quarto-html-vol{1,2}.yml: wire the script in as the final
post-render step after fix_cross_references.py. Every local build
and CI run now gates on it; no extra workflow YAML needed because
Quarto's render exit code already propagates through book-build-
container.yml.
* scripts/epub_postprocess.py: also call the verify scan against the
extracted EPUB tree before re-zipping, so EPUB readers don't see
`?@` either. (EPUB is 'type: book' so the fix script is mostly a
no-op there — belt-and-suspenders for the selective-build edge
case the script's docstring describes.)
The vol1/vol2 HTML builds are 'type: website' (rather than 'type: book'
to keep the navbar/sidebar customization), so Quarto cannot resolve
cross-chapter `@xref`s natively. scripts/fix_cross_references.py patches
them up at post-render time, but its prefix allowlist only handled `sec-`
and `pri-`. Every cross-chapter `@fig-`, `@tbl-`, `@eq-`, `@lst-`, or
`@nb-` reference fell through and shipped to readers as a literal
`?@xxx-yyy` string (22 leaks in vol1 HTML, 16 in vol2 HTML before fix).
Changes:
* Centralize the crossref prefix set in CROSSREF_PREFIXES_LIST and
cover every Quarto built-in (sec/fig/tbl/eq/lst plus the theorem
family) along with the book's custom pri-/nb- prefixes.
* Extend build_qmd_mapping to register caption-attribute labels
(`: **Title**: ... {#tbl-foo}`) and equation labels (`$$...$$ {#eq-foo}`)
in addition to the existing heading and div forms.
* Pull link text for figures from `fig-cap="**Bold Title**: ..."` when
there's no explicit `title=` attribute, and fall back to a sensible
label ("Equation", "Listing", ...) when the source has no caption.
* Widen all three replacement patterns (full xref link, bare
`<strong>?@xxx</strong>`, EPUB-shape) to the new prefix set.
Add `width="100%"` to every HTML content and contributor table across all
project READMEs so they render full-width on GitHub instead of collapsing
to natural content width. Cell-level `width="X%"` percentages were already
in place but only take effect once the table itself has an explicit width.
Also update the contributor-sync scripts so the auto-generated tables stay
consistent on the next bot run:

Scope: 27 files, 85 tables. Sub-project READMEs that already use the
"card" pattern (labs/, kits/ content sections with <table width="98%">
wrappers) are intentionally untouched.
After the FATAL/URL/OPF/cross-ref fixes, the residual epubcheck errors
were all RSC-005 "attribute alt not allowed here" (214 vol1, 307 vol2)
and a small tail of RSC-005 "Duplicate id=arrow" on 6 SVG files in
vol2. Two independent mechanisms, one error class.
Post-process: alt -> aria-label on non-img wrappers
Quarto emits `fig-alt` as alt="..." on the enclosing
<div class="quarto-figure">, while the inner <img> already carries
alt="" (empty). Strict XHTML forbids alt on non-image elements.
Fix: in the sanitize_xml_for_epubcheck pass, rewrite alt="..." on
any element other than img/area/input to aria-label="...". If an
aria-label already exists on the element the alt is stripped instead
of duplicated. 214 rewrites vol1 + 271 rewrites vol2.
Source SVGs: remove duplicate <marker> defs
Seven SVGs under contents/vol2/.../images/svg/ contained a
duplicated block of <marker id="arrow"/>, <marker id="arrow-red"/>,
<marker id="arrow-green"/> inside their <defs> element — evidently
a copy-paste slip during authoring. Six of the seven are referenced
in the vol2 EPUB and were raising RSC-005 "Duplicate id" under
epubcheck. Fix: dedupe markers by id in-place (keep first, drop
subsequent). 3 duplicates removed per file.

Validation (epubcheck 5.3.0, both volumes rebuilt from scratch):
Vol1: 0 fatals / 0 errors / 0 warnings / 0 infos
Vol2: 0 fatals / 0 errors / 0 warnings / 0 infos
Combined with the prior two commits, this closes the epubcheck work
for issues #1014, #1052, #1148. Total error reduction: 1000 -> 0
(vol1 346->0, vol2 654->0).
Extends epub_postprocess.py (already invoked by the EPUB configs as a
post-render hook) with three string-level passes that fix the 11 FATAL
epubcheck errors rejecting the EPUB from Kindle and ClearView, plus
two smaller error classes:
- RSC-016 FATAL: "--" inside HTML comment bodies.
Quarto's EPUB filter wraps raw TikZ source in <!-- ... --> for
figures that have a PNG fallback. TikZ arrow syntax (\draw (a) -- (b))
produces "--" inside the comment, violating the XML comment spec.
Fix: replace every "--" inside a comment body with "- -" (XML-safe).
3 FATALs cleared in vol2.
- RSC-016 FATAL: bare <br> tags.
Pandoc emits HTML5 bare <br> inside XHTML for multi-line table
cells that use the book's `•<br>` bullet convention. Strict XML
parsers (Kindle, epubcheck) require self-closing <br/>.
Fix: rewrite <br> to <br/>.
1 FATAL vol1 + 2 FATALs vol2 cleared (plus 41 more non-FATAL fixes).
- RSC-016 FATAL: C0 control chars in SVG aria-label attributes.
The matplotlib->SVG pipeline emits aria-label values containing
U+0003 / U+000F / U+001D characters from raw-bytes representations.
XML 1.0 forbids these in attribute values.
Fix: strip C0 controls (except TAB/LF/CR) from every aria-label.
2 FATALs vol1 + 3 FATALs vol2 cleared.
Also fixes two non-FATAL classes in the same pipeline since they are
mechanical string fixes on the same extracted EPUB tree:
- RSC-020: BibTeX escape leaks in href URLs (\_, \%) and raw/encoded
angle brackets in DOI URLs (SICI DOIs like
10.1002/(sici)...<995::aid-spe111>3.0.co;2-6).
Fix: unescape \_ -> _, \% -> %, and percent-encode < / > / < / >
inside every href.
27 RSC-020 errors cleared (13 vol1 + 14 vol2); 0 remaining.
- OPF-014: nav.xhtml contains <math> elements but the OPF manifest
does not declare the mathml property on the nav item.
Fix: add `mathml` to the space-separated properties= attribute
of the nav manifest entry in content.opf.
2 OPF-014 errors cleared (1 per volume); 0 remaining.
Validation (epubcheck 5.3.0, on both volumes):
- vol1: 346 errors -> 215 errors, 3 FATAL -> 0 FATAL
- vol2: 654 errors -> 307 errors, 8 FATAL -> 0 FATAL
- Residual is 521 RSC-005 + 1 RSC-007, tracked as P4/P6.
Relates to: #1014 (EPUB load failures), #1052 (ClearView "--" rejection),
#1148 (Kindle E999). These three issues require FATAL=0 to be resolved;
full resolution is pending validation on a CI-built artifact.
Standardize table formatting across 25 README files to use
HTML tables with consistent styling (thead/tbody, column widths,
bold labels) matching the main README's presentation.
- Add PYTHONUTF8=1 env var to all Windows Docker run commands (PEP 540)
- Fix generate_figure_list.py to explicitly use encoding='utf-8' in
write_text() instead of relying on system default (cp1252 on Windows)
- The ≈ character (\u2248) in Vol I content triggered charmap codec errors

- Searches for the figure manifest in both the quarto root and build output directory,
handling cases where the post-render step moves the file.
- Clears stale manifests from both locations to avoid incorrect figure counts from
previous builds.
- Moves the LaTeX manifest to the build output directory to keep the source
tree clean.
- Updates the merge script to find the manifest dynamically.
This prevents issues where figure counts are mismatched due to outdated or
missing manifest files.

Two issues:
1. LaTeX parser regex only matched numeric figure numbers (e.g., 1.1)
but appendices use letter prefixes (B.1, C.2, D.1). Changed \d+ to
[A-Z\d]+ so all 214 figures are captured.
2. --scan-all mode picked up _shelved QMD files that aren't in the
actual build, causing a count mismatch. Added _shelved to skip list.
